Those clues can guide the inspection, which should consider ventilation and the glazing as well as the flashing.
Leaves above the skylight
The raised frame around a skylight can catch debris on its uphill side. Wet leaves and grit held there can obstruct the intended drainage route and keep the flashing damp. Ask for that area to be checked during roof maintenance, not only the gutters below. If staining continues after clearing, the flashing or roof may need a separate repair.
